We will use OSRestoreX tool developed by Nathan to accomplish this task. As Cydia Eraser is still under development, OSRestoreX is a great Cydia Eraser alternative for iOS 10 users.
OSRestoreX will completely erase all Cydia tweaks and user data (photos, music, settings, etc) from your device. It will NOT change your iOS firmware version.

How to Restore iOS 10-10.2 Without Losing Jailbreak or Updating your Firmware
Step 1 Start Cydia.
Step 2 Go to Sources > Edit > Add.
Step 3 Add the JailbreakHub repository to Cydia –
Step 4 Install the desired OSRestoreX package (the on-device installer version or Terminal/SSH version).
Step 5 OSRestoreX semi-restore will commence the semi-restore process automatically if you use the on-device version. If you are using the Terminal version, use the command given above. Cydia will close automatically after the process is finished.
Step 6 Go to Settings > General > Reset> Select “Erase all Contents and Settings” option and Confirm.
Enjoy your Clean Device!
Now your device will be restored back to factory settings. It will be just like new with nothing on it.
